AGIXP 4.1.1 issues

I'm having some small issues using AGIXP, namely what happens after I add the sprite in. For the record, they're all using the correct sizes (40x40, 48x48, 56x56). The issue comes up when I start adding Shiny Pokemon sprites in. The normal sprite decides to go weird on the coloration, and then the Base SpD changes to some high number as well.

Is this just an AGIXP thing? In which, is there a workaround?
