After reading your post, I checked earlier backup. It turned out that somehow I wrote FFFF flag to the later backup and and from there I copied it to the project. Now, I copied flags from earlier backup and it's all ok. So embarassing that I asked such a simple question - need to be more careful ;) Will come back with more complex problems later.

still confused on everything i just started with hacking at all and i have no idea what it was you used to find free space and which hex number exactly i was suppose to put into the program i am suppose use to find the free space

Goldmap hasn't been updated in years, and honestly nobody should be hacking Gen 2 the old fashioned way anyway. I won't be updating this tutorial but I may eventually make a new one for Crowdmap/Pokecrystal instead.
